    CMA – a comprehensive Bioconductor package for supervised classification with high dimensional data

    For the last eight years, microarray-based class prediction has been a major topic in statistics, bioinformatics and biomedicine research. Traditional methods often yield unsatisfactory results or may even be inapplicable in the p > n setting where the number of predictors by far exceeds the number of observations, hence the term “ill-posed-problem”. Careful model selection and evaluation satisfying accepted good-practice standards is a very complex task for inexperienced users with limited statistical background or for statisticians without experience in this area. The multiplicity of available methods for class prediction based on high-dimensional data is an additional practical challenge for inexperienced researchers. In this article, we introduce a new Bioconductor package called CMA (standing for “Classification for MicroArrays”) for automatically performing variable selection, parameter tuning, classifier construction, and unbiased evaluation of the constructed classifiers using a large number of usual methods. Without much time and effort, users are provided with an overview of the unbiased accuracy of most top-performing classifiers. Furthermore, the standardized evaluation framework underlying CMA can also be beneficial in statistical research for comparison purposes, for instance if a new classifier has to be compared to existing approaches. CMA is a user-friendly comprehensive package for classifier construction and evaluation implementing most usual approaches.     Stability and aggregation of ranked gene lists

    Ranked gene lists are highly instable in the sense that similar measures of differential gene expression may yield very different rankings, and that a small change of the data set usually affects the obtained gene list considerably. Stability issues have long been under-considered in the literature, but they have grown to a hot topic in the last few years, perhaps as a consequence of the increasing skepticism on the reproducibility and clinical applicability of molecular research findings. In this article, we review existing approaches for the assessment of stability of ranked gene lists and the related problem of aggregation, give some practical recommendations, and warn against potential misuse of these methods. This overview is illustrated through an application to a recent leukemia data set using the freely available Bioconductor package GeneSelector

    Status and trends in the structure of Arctic benthic food webs

    Ongoing climate warming is causing a dramatic loss of sea ice in the Arctic Ocean, and it is projected that the Arctic Ocean will become seasonally ice-free by 2040. Many studies of local Arctic food webs now exist, and with this review paper we aim to synthesize these into a large-scale assessment of the current status of knowledge on the structure of various Arctic marine food webs and their response to climate change, and to sea-ice retreat in particular. Key drivers of ecosystem change and potential consequences for ecosystem functioning and Arctic marine food webs are identified along the sea-ice gradient, with special emphasis on the following regions: seasonally ice-free Barents and Chukchi seas, loose ice pack zone of the Polar Front and Marginal Ice Zone, and permanently sea-ice covered High Arctic. Finally, we identify knowledge gaps in different Arctic marine food webs and provide recommendations for future studie

    Algebraic Comparison of Partial Lists in Bioinformatics

    The outcome of a functional genomics pipeline is usually a partial list of genomic features, ranked by their relevance in modelling biological phenotype in terms of a classification or regression model. Due to resampling protocols or just within a meta-analysis comparison, instead of one list it is often the case that sets of alternative feature lists (possibly of different lengths) are obtained. Here we introduce a method, based on the algebraic theory of symmetric groups, for studying the variability between lists ("list stability") in the case of lists of unequal length. We provide algorithms evaluating stability for lists embedded in the full feature set or just limited to the features occurring in the partial lists. The method is demonstrated first on synthetic data in a gene filtering task and then for finding gene profiles on a recent prostate cancer dataset

    Changes in circulating microRNA levels associated with prostate cancer

    BACKGROUND: The aim of this study was to investigate the hypothesis that changes in circulating microRNAs (miRs) represent potentially useful biomarkers for the diagnosis, staging and prediction of outcome in prostate cancer. METHODS: Real-time polymerase chain reaction analysis of 742 miRs was performed using plasma-derived circulating microvesicles of 78 prostate cancer patients and 28 normal control individuals to identify differentially quantified miRs. RESULTS: A total of 12 miRs were differentially quantified in prostate cancer patients compared with controls, including 9 in patients without metastases. In all, 11 miRs were present in significantly greater amounts in prostate cancer patients with metastases compared with those without metastases. The association of miR-141 and miR-375 with metastatic prostate cancer was confirmed using serum-derived exosomes and microvesicles in a separate cohort of patients with recurrent or non-recurrent disease following radical prostatectomy. An analysis of five selected miRs in urine samples found that miR-107 and miR-574-3p were quantified at significantly higher concentrations in the urine of men with prostate cancer compared with controls. CONCLUSION: These observations suggest that changes in miR concentration in prostate cancer patients may be identified by analysing various body fluids.     <p>Abstract</p> <p>Background</p> <p>The increasing number of methodologies and tools currently available to analyse gene expression microarray data can be confusing for non specialist users.</p> <p>Findings</p> <p>Based on the experience of biostatisticians of Institut Curie, we propose both a clear analysis strategy and a selection of tools to investigate microarray gene expression data. The most usual and relevant existing R functions were discussed, validated and gathered in an easy-to-use R package (EMA) devoted to gene expression microarray analysis. These functions were improved for ease of use, enhanced visualisation and better interpretation of results.</p> <p>Conclusions</p> <p>Strategy and tools proposed in the EMA R package could provide a useful starting point for many microarrays users.     Surgical treatment for acromioclavicular joint osteoarthritis: patient selection, surgical options, complications, and outcome

    Osteoarthritis is one of the most common causes of pain originating from the acromioclavicular (AC) joint. An awareness of appropriate diagnostic techniques is necessary in order to localize clinical symptoms to the AC joint. Initial treatments for AC joint osteoarthritis, which include non-steroidal anti-inflammatory drugs (NSAIDS) and corticosteroids, are recommended prior to surgical interventions. Distal clavicle excision, the main surgical treatment option, can be performed by various surgical approaches, such as open procedures, direct arthroscopic, and indirect arthroscopic techniques. When choosing the best surgical option, factors such as avoidance of AC ligament damage, clavicular instability, and post-operative pain must be considered.
